I bought a set of factory scope bases for my No.3 from Brownells. What height rings do you guys suggest I get?

Depends entirely on the scope you'll be using.
Here's a #3 with medium offset rings and about a 40mm objective.
Here's a #3 with LOW ruger rings and a 20mm objective
Two more #3's with Medium offset rings (top) 20mm, (bottom) 32mm

I'll be using either a 32mm or 20mm objective. How do you decide whether to use standard or offset rings? I've never used offset before.

Offset rings move the scope back a little further for proper eye relief. If you use a scope with a long enough tube you wouldn't need offset rings. I prefer low rings to offset rings and am changing over most of my rugers. However I do have a 2.5X I intend to keep on one of my #3's and it definitely requires the offsets.
